Remember that the eggs will generate heat towards the end of incubation, so you're not going to get an accurate reading of what the incubator is doing.

You shouldn't have to change the temp at all... the eggs are just going to start generating more heat so your thermometer that is in the egg box will probably read about 92 if you're shooting for 89 to incbate at, but the temp of the incubator will stay at 89. You don't need to try to lower the temp in the egg box. If you are using a sterilite tub you don't need to remove the lid, just remove the press and seal if you are using any a few days before the expected hatch date.
