I have found them by air conditioning filters and outdoor timers (inside the store, not gardening).

Found them. Bought one for each enclosure. Now, unit on warm side since unit also measures humidity and probe on cool side or vice versa?

I usually set them up opposite, probe on the hot side (directly over the heating pad/under the heat lamp) and the unit on the cool side to measure the air temperature/humidity

^ this. That is why the probe is so useful. Stick it to the glass/plastic on the floor, directly over the heat pad. Otherwise you're measuring the air temp, not hot spot.

I use cypress substrate, about 1" through out. If I go directly on the glass over the UTH, won't that give me a higher read? I do have a thermostat coming for the UTH to measure and regulate the UTH. Do I not need to measure the "general" ambient on the warm AND cool sides at the snakes level?

You need to thin out your substrate layer. a UTH isn't going to be able to heat through 1" of substrate. The maximum substrate thickness when using UTH's should be around 1/2" or less. This will minimize the difference in temperature, and allow your system to run more efficiently.
