What type of hides do you have in the enclosure? What are their sizes compared to the ball python?

It could possibly be that your snake is feeling insecure and seeking refuge in the water bowl....then tipping it in the process of getting in and out.

Also, what kind of water bowl are you using? Is it light weight or heavy? Getting a heavier one couldn't hurt if it is light
