Possible scale rot? Please help :(

I was away for a few weeks and left a neighbor in charge of caring for my 5 year old BP. I got back today and he had defecated in his hide god knows how long ago and the paper towels were stained from urine. I took him out to clean his tank and noticed right away that nearly all his belly scales are very pink. The scales under his head and a few inches down his neck and body are normal colored, but the rest are not. The scales all look and feel very healthy and smooth, though; there are no rough patches or blisters. Could this be the beginning of scale rot? If so, what should I do? I'm really worried about him.
