Reason I haven't been feeding in the cage also is because I heard substrate could get in the mouse and can harm the snake

Snakes in the wild live on dirt and they xan digest bones a litrle but of substrate wobt hurt them. 
I use eco earth and a lil get stuck in my snakes mouth he just yawns till he gets it out.

Paper towels are the bedding most people worry about causing impaction.

If a paper towel gets ingested it will do a lot more damage than loose substrate will. Though it is far less likely to happen.
Is a snake eats a small amount of loose substrate chances are that the snake won't see any negative effects.
But a large amount of loose substrate can be very dangerous as well.

Good points... Maybe saturday for his feed i try in his enclosure this time and see how that goes
