You have to put the thermostat probe in the incubator in order to properly control the temps. If you mean put it directly in the egg tub, I do so I can know exactly what the temps are inside the egg box.
If you mean the thermostat itself, I wouldn't. Just run the probe/wires into the incubator. This way you can easily control it from the outside, plus it'll be operating at RT and not 90º.

I think the OP is talking about running the entire thing from inside the incubator. I wouldnt do that as youll have to open the incubator adjust it then wait for it ro reheat to check it. Its only 2 cords you have to run in the incubator (probe and power)

Placement depends on the type of thermostat. Some are made to go inside an incubator, and some are not. If it has a probe, I would say not in the incubator.
You can put the stat in the incubator. I have done it and have a buddy who is extremely successful that does it(he is one of the bigger boa breeders). I'm building a new incubator that I will be mounting the stat on the outside of. The only way I would recommend putting the stat in the incubator is if you are going to be using a dry incubator. What I mean by that is having all of your humidity in the eggs tubs not in the incubator itself. You don't want moisture to cause any kind of shorts in the stat.
