if my ball poops in one corner is it ok to just scoop out the poop and substrate underneath it or do I need to pull him out and replace all of the substrate?

its ok to spot clean just make sure you remove all the waste

That is the advantage of using particle substrates! Sometimes if it is quite messy I'll use a wipe on the bottom under the messy bit than add a bit of clean substrate.
