For me, its an exhaust fan on high, pelleted bedding like Equine Fresh (not all pellets are created equal, some get really stinky) and sometimes using one of those automated scent sprays.

It really isn't bad, I find the nursing females that have aspen stink it up the most. Pellets really work well for odor rather than shavings.
x2...minus the exhaust fan, but only because we really just don't have any way to do it...if we could, we would. When it was still warm, we would leave the balcony door open and that completely eliminated any smell. Sometimes we put the rats outside for the day. The best spray/auto smelly treatment we have found is the plug in scented oil fans. They don't overpower the room, they take the edge off the stench, and they are cheaper to use than many of the other alternatives. Pelleted bedding, particularly equine fresh, helped a lot also, but creates more dust.
