Chinese water dragon ?
I got a new Chinese water dragon and he is trying to climb the glass. It's making a screeching sound. Is that him making the noise or the glass? And is he always gonna try to runaway from me? He isn't in sight of the other reptiles in the room but it still seems like he's freaking out? Is everything okay with him?

That is his toenails making the noise.
Water dragons generally do not do well with glass enclosures because they do pace and give themselves nose rubs. Make sure there is enough decorations, fake plants, things to climb, so he feels secure and then black out the bottom portion of glass where he can see out. This can be done with construction paper on the outside.
I have found they are pretty flighty, but will calm down with short, positive handling sessions.
How large is the tank you have him in? I think the bigger the better for these guys.

30gal and total length he's 15 in from snout to tail. The bottom is already blacked out and has places to elevate himself close to the basking light if needed. He has the top half a big goldfish box as a hide And he seems to like it. Are there any alternative cages to use? Or would it possible for me to line the walls with cardboard or another material?

Water dragons need big cages like 4-6 foot long x 2-3 feet wide x 4-6 feet tall when full grown. I really like the cages made by animal plastics (The A25 and larger cages would be appropriate for him) they aren't cheap, but no cage that big will be.

They need lots to climb on and they would like a deep water source to dive into. They defecate in the water often so be sure it's easily cleaned. They are great lizards but a lot of work and need a large cage.
You mentioned heat, I hope you have UVB as well.

Yes it's one bulb not cheap but deaf worth it. Provides UVB and heat.
