Yep, it works fine with fluctuations. Since it's connected to the thermostat, the tstat takes care of that, and you don't get any fluctuations at all. I've used this method with a Helix as well as a Johnson Controls thermostat. Both work fine.
Another way would be to get a Herpstat 2(I have one of those as well), but I do realize they are $240 and out of some peoples' price range. No biggie though, the above mentioned method works just as well, and even if the dimmer were to fail(I doubt it since Lutron has been around for decades), the thermostat would keep everything from overheating to the point of frying the snake.

I use the lid that came with the tub. Maybe it is the therm. I changed the batteries once already because i thought that might be it, but nothing changed. Maybe its just a lemon.

Alright think about this, just use common sense. If your room is lets just say 72 degrees. and you have a 15 qt tub half of the tub is 90 degrees. The other half is 68 degrees. I am running tubs twice that size and at 70 degrees room temp my tubs on the cool end still stay at 80 degrees and 90 on the warm side. I think you should spend the 30 dollars and invest in a IR thermometer. Stop running the fan in there because a draft will cause temps to change but I will say again this really isn't adding up. What kind of $90 thermostat are you using?
