you could build a framed screen insert to lift out after he poo's, i'd use normal window screen, doubled up, with metal frame if you can, but well sealed wood can work just as well. but i would also keep a pond filter in it with a mesh guard around the hose so no poop gets in

get one of those python fish tank cleaners i guess, idk why i didnt think of that before, i think my brain tends to try to be unnecesarily elaborate sometimes

Sure. Get a medium to large fishnet and "strain" through the water, gathering all the "chunky goodness" in the net and dump into garbage, toilet, etc.
Draining afterward should be no problem if you use the floor drain.
I use the water python mentioned above.
