It's better to get a more accurate reading when they are inside the cage. It would be bad if you had taped them down or something. If you have them taped, you should move them to be under the substrate and secure them by putting a hide on-top of them. I don't know how your whole terrarium is set up though, it depends on if it's plastic/glass, type of substrate, lamp/UTH
There's a bunch of variables to the equation, but having the thermometer inside will not do any harm, both of my glass terrariums have thermometers in them

It wouldn't bother the snake, you could probably hide the wires in the substrate. That might make it more appealing to the eyes too. The one thermometer i have that has excess wiring inside the terrarium I just coil it up and put it under the water dish. I couldn't imagine the wires stressing the snake out that much though.
